Probably I didn't understood the whole problem, but if you just want to convert from MKV to MP4 with saving 100% video and audio quality, that is without reencoding, you can do it like this: ffmpeg -i "video_1.mkv" -map 0 -c copy "video_1_new.mp4". -map 0 might be needed for saving all of video
